Trouble with Setting up the File

I'm probably missing something obvious, but when I link in my characters, the box rig is much too large. When I scale down the root bone, it throws off the squash and stretch. The box squashes or stretches like crazy. Is there a way to scale the box differently? I checked the original box file, and it does the same thing.
